You have to apply for it. You wait for a position to be announced. Announcements on staff openings are made here, as well as (at least for Slytherin, idk about Gryff) the billboard in your common room. When a position for prefect opens up, your HoH will post that they are looking for a new prefect, and you follow the application guidelines they have posted.

I've convinced my friend to join the server, and she wants to know whether when she can apply for races she can make her character a 'metamorphagus parselmouth'?
I'm assuming the answer will be no, but I'm asking anyway because I can't give her a 'no' when I'm not 100% sure.

I'm sorry to say that no, she cannot make herself both a metamorph/parselmouth due to the fact that both are considered special races.

I am currently participating in a duel and I have a question. Can I use all 1st year spells? The first post doesn't show me with all first year spells because it took awhile to get my trunk updated, so my question is, can I only use those spells or can I use all 1st year dueling spells? Thank you for your help.

You can use all spells that are listed for you in the first moderator post of your duel. Any spell that was added to your trunk after the duel has started will not be available to you for that duel.

Are the Prodigal Subject abilities supposed to be stacked or does it persist for all the school years? Say I apply for Prodigal Charms Learner in Year 1, do I have to reapply for this ability in Year 2 if I choose to, or would I know the Year 2 spells automatically?

EDIT: Also, is there the option for an Animagus to abstain from registering with the Ministry?
