When you click on the bean, it tells you if it is your first time collecting that type of bean, or how many copies of the bean that you have. That is where the numbers come from.

That's exactly what it is plus you can check on your beans and ya can tap one to see how many of that one is I'm sorry if my explanation isn't the best.
