They can always be found at the top of the main pages in each area of Hogwarts Map. Sometimes the beans are dark and are not easily seen, so if you move your cursor over the top, edge to edge of the banner hanging by the chain, they will highlight and you can click on it for your collection. They are ALWAYS on the main page. If you go to Leaky Cauldron's At The Counter page, for example, you do not have to look at every thread listed on the hanging banner.
You can read more about it here. You can see where the beans you have collected go if you highlight your profile pic up in the right hand corner of the screen and scroll down to Every Flavour Beans.
